Experimental description: Male, Sprague Dawley rats (150-180 g) were euthanized between 8:30-9:00 am, and inner medullary collecting ducts (IMCD) isolated as previously described (Chou et al. 1995: PMID:7631834). The IM from 6 rats were pooled and IMCD isolated. This IMCD preparation was split into 3 samples, and the proteins digested with either trypsin (1 microg trypsin: 20 microg sample, digested overnight 25C), chymotrypsin (1 microg chymotrypsin: 40 microg sample, digested overnight 25C) or ASP-n (1 microg ASP-N: 100 microg sample, digested overnight 37C). In an additional set of experiments, the data from 4 biological replicates (4 IM per isolation, replicated on 4 different days) which was digested with Glu-C (1 microg Glu-C: 20 microg sample, digested overnight 37C) was consolidated in the database.
Peptides were analyzed using Dionex UltiMate 3000 nanoLC system connected to an Orbitrap Fusion Lumos mass spectrometer equipped with an EASY-Spray ion source. Peptides were applied into a peptide nano-trap at a flow rate of 6 ml/min. The trapped peptides were fractionated with a reversed-phase EASY-Spray PepMap column (C18, 75 mm x 25 cm) using a linear gradient of 4-32% acetonitrile in 0.1% formic acid. The time of gradient was 180 min with a flow rate of 0.3 ml/min. Precursor mass spectra (MS1) were acquired in the orbitrap at 120,000 resolution. HCD and ETD product mass spectra (MS2) were obtained also in the orbitrap with 30,000 resolution.
To maximize the number of peptides identified, both SequestHT and Mascot were used. Peptide sequences are composed of standard single-letter amino acid codes. Modified amino acids are shown in lower case. * marks phosphorylated amino acid. Unambiguous site assigments were defined as having a >80% probability by PhosphoRS.
